Look at the last picture, on the bottom right. Those are in fact, individual intakes, which would indicate ITBs. Your picture shows the plastic cover. BMW has the same thing.

Those arent ITBs, they're the intake runners. That's a pic of the intake with the upper half of the plenum removed.

ITB intakes have a throttle blade on each intake runner.

The Cobra R 5.4 has a tuned runner intake with an aluminum cover. You can see the large single TB in that picture with the hood up and cover on.

This is my favorite Mustang ever. It's a shame they only made 300. This is what the Mach 1 should of been. Obviously with a full interior and associated street car accessories.

Those are simply the intake runners, no ITB setup. Look at the picture I posted, the black plastic tube connects to the conventional dual plate throttle body.

I love these things. It's hard to believe that SVT put out the dud that was the '99 Cobra only to have this introduced the next year. Imagine if the "regular" Cobra would have just been a detuned, more street friendly version of the R.

Probably. But then they made the Boss 302 Laguna Seca Mustang which is a beast itself with a live axle. Plus there will probably be some new variants to equal that 2000 Mustang since the new 2015 ones now have independent rear suspension.
